Update dependencies, clean up version list, refactor build scripts and workflow

Changes proposed in this pull request:

• Run yarn-audit-fix in root and PHP documentation theme to resolve dep vulnerabilities
• Update all dependencies except for the theme: did not update Bootstrap (4->5) and jQuery (3->4)
• Switch bash scripts to python scripts so they are more compatible and easier to read/maintain
• Slight update to the list of versions for PHP and JS docs to sort in descending order and show date of commit/tag
• Update Doctum.phar to v5.6.0 (from v5.5.4)
• Update GitHub Action workflow to only run once (no php/js matrix split)
  • Now will build PHP and then JS
  • Split commits turn into a single commit
  • No longer will fail due to conflicts.
  • The split didn't really matter anyway.
