Revise the documentation to CodeMeta v3

Most of the links/snippets in https://codemeta.github.io/ still use CodeMeta v2 context file.

This MR:

• replaces https://doi.org/10.5063/schema/codemeta-2.0 by https://w3id.org/codemeta/3.0
• replaces codemeta.json v2 (codemetar) to codemeta.json v3 file (from Institut Pasteur)
• updates the tools table to include which version(s) of CodeMeta is used/supported

I think it resolves #53, too.

Thanks @herrboyer, for doing this, sorry for the very long delay.

I've just created a new project called => Website massive update.
This is to follow the website work needed to improve documentation and contribution guides.
