Support unlinking the config when using multiple flakes + misc improvements

Fixes #368.

• The install script now unlinks the existing config when used with multiple flakes in subdirectories.
• Minor improvements to the docs.
• run now passes through all the module options. This also removes the need to keep the default values in sync in two places.
