fix(metrics): exclude ignored voxels from confusion matrix scores - #9195
JoaoMarcos44 wants to merge 8 commits into
Conversation
Add seven regression cases for ignored-class pixels leaking into other classes' precision and negative counts, plus two sentinel-mask controls. Before the implementation change, the targeted suite runs 77 tests with seven expected failures and nine optional SciPy cases skipped in the minimal dependency environment. Build the spatial ignore mask from the original labels for valid class indices as well as sentinel values. Preserve zeroing of the ignored channel while excluding its voxels from all positive and negative counts. The targeted suite now runs 77 cases successfully (68 passed, nine optional SciPy cases skipped). All eight standalone reproduction/control checks pass. Ruff, Black, and isort checks pass for both changed files. Assisted-by: OpenAI Codex <noreply@openai.com> Signed-off-by: JoaoMarcos44 <87440198+JoaoMarcos44@users.noreply.github.com>

Cover binary membership targets across float, integer, and boolean dtypes, background handling, mask extremes, specificity, and sentinel/no-mask controls. Document the regression tests added by this PR. At e42d7c4, the targeted suite runs 92 tests with 11 expected failures and nine optional SciPy cases skipped in the minimal runtime. For a single-channel binary target, ignore_index=0 excludes ones rather than zeros. Handle that representation locally instead of using the shared helper's label-encoded convention. Keep multi-channel, sentinel, and unmasked paths unchanged; support bool without subtraction. Clarify the public input contract and retain the existing background and ignored-channel handling. Addresses review comment r4322421661. Targeted validation: 92 tests, 83 passed and nine optional SciPy skips; all eight standalone reproduction/control checks pass. Ruff, Black, and isort pass for both changed files. Eleven new regression failures were observed before this implementation change. Fixes #9206. Related to #9134 (merged PR that fixed the same inconsistency for
MeanIoU); this PR extends spatial exclusion to confusion-matrix counts. Also addresses the single-channel false-positive review finding.
Summary
ConfusionMatrixMetric(ignore_index=...)must exclude ignored ground-truth voxels from every evaluated class, not just zero the ignored class's channel. Otherwise, predictions at ignored locations can introduce false positives and inflate true negatives. The fix builds a spatial validity mask from the original, binarized target before background removal or channel zeroing. It applies that mask to the positive counts, true negatives, and total valid-voxel count. Public signatures and the
[B, C, 4]output order[TP, FP, TN, FN]are unchanged.Reproduced defect
Consider ground-truth class assignments
[0, 1, 2, 0], predictions[0, 0, 2, 0], andignore_index=1. The only incorrect prediction is at an ignored voxel; all valid voxels are correct. These IDs illustrate the one-hot inputs below, rather than label-map inputs passed to this API.[TP, FP, TN, FN][2, 1, 1, 0][2, 0, 1, 0]0.66666671.0The original branch set
mask = Nonefor a valid ignored channel. Zeroing that channel did not exclude its locations from other channels. Simply zeroing all predictions and targets is also insufficient: those locations would then look like true negatives. The negative counts and valid-voxel total must use the same spatial mask.Binary membership and boolean inputs
Every channel in this API represents binarized membership, including a single-channel target. Therefore, valid ignored class indices use:
This handles representation pitfalls without changing the shared helper:
ignore_index=0excludes target values of1(membership in channel 0), not values of0. Fory=[1, 1, 0], only the last location remains valid.1.0 - bool_tensor, raisingRuntimeError. Direct comparison supports boolean targets and avoids a whole-target floating-point conversion.include_background=True. Channel zeroing is restricted to multi-channel inputs; the spatial mask alone handles a single channel. Fory=[1, 1, 0]and all-one predictions, both background settings now yield[0, 1, 0, 0]and specificity0.0.Sentinel values and
ignore_index=Noneretain the existing helper path. Multi-channel background handling, multi-channel ignored-class zeroing, and undefined-score behavior are preserved. No arbitrary integer label-map support or new dependency is introduced.Minimal reproduction
Validation
Fresh local validation on Windows, Python 3.14.1, PyTorch 2.12.1+cpu, and NumPy 2.3.5. The latest single-channel correction is published as
fe6736c, following the boolean-mask fix in3d74777:bbebca6f17cabf98ea5fb8ec5776eeacd10aa60df65b69b12568cd0008889309ea96c17c385935811.0instead of0.0The 18 added boolean cases cover both background settings, all three ignored class indices, and float32/int64/boolean predictions. They assert independently specified counts and verify that neither input is mutated. The public single-channel specificity regression now covers both background settings rather than only
False. Other regressions cover single-channel dtypes, all-valid/all-ignored masks, sentinel controls, public metric aggregation, and errors on valid voxels. The red-stage upstream check loads the exact unmodified upstream module into memory; it does not edit a checkout. Local tests use isolated test-only dependencies and restricted numerical-library thread counts. GPU, distributed, full integration, documentation-build, and performance validation are not claimed for this follow-up. Final audit on 2026-10-20 at
fe6736c6ea563421d3595cae2402d6f035b624d0reran the targeted suite (132 passed, nine optional SciPy skips), the eight standalone reproduction/control tests, and Ruff/Black/isort successfully; the disposable sandbox was removed. DCO, pre-commit.ci, CodeRabbit, and the three DeepSource checks also passed on this head. These checks do not establish full integration/GPU/distributed validation.Infographic
