The majority of this PR is a makefile that collects commands for the various documenation pages in the repo, and presents them in a somewhat sequential order. In a couple of places, there are bash snippets that have to be run in the terminal. There are likely ways to
make-ify them (or put them into an accompanying script), but I was more focused on getting an end-to-end understanding of data pipelines and deployment.In addition, there are a few edits to files. The
genes.pypipeline is most modified. I have commented out many steps of the pipeline due to unavailable input data. These data will likely become available overtime, so it will pay to keep checking against the upstream repo.
