I think it would be nice to clean up things if a user decides to remove the plugin. In particular delete options, postmeta, custom capabilities, etc.
As for the custom capabilities (see #8) the current dev version deletes them when deactivating the plugin, but it would be probably better to do it when uninstalling.
Which way would you prefer: register_uninstall_hook hook or uninstall.php file (see codex)?
