Hello,

I am experiencing issues with the oxDNA simulation platform on Ubuntu. After uploading a sample file, a new directory named simulations appears in the home folder, containing subdirectories like e3880010-0e9d-11ef-a1ad-81a7de35190b. This subdirectory includes several files: conf_file.dat, input, last_conf.dat, oxDNA2_sequence_dependent_parameters, and top_file.top. It appears oxDNA2_sequence_dependent_parameters serve as the required seq_dep_file.

However, post-error during execution, I cannot input any commands in Ubuntu, as it seems to be linked to the web page, rendering me unable to perform any operations. Additionally, the input file parameter use_average_seq = 0 is unchangeable. Despite modifications, every execution results in a new folder being created.

Please advise on how to handle these issues, particularly how to stop the automatic creation of new directories and enable persistent changes to the configuration.

Thank you for your assistance.
