Thanks to develop this fantastic pipeline.
I'm looking forward to reading your paper!
I have amplicons from a nanopore metabarcoding run that did not span 16S rRNA gene but another gene.
I have a customized database for this gene, with one file with the reference fasta and another with the taxonomy of the fasta sequences.
Do you have any suggestions of how to use it with the Minimap2 pipeline in Porefile?

Hi @Luponsky, thanks for you interest in porefile!! We are doing the final evaluations and refining the pipeline, so a manuscript is coming soon. Take into account that we are actively developing porefile in these days, so the repo can change.
Regarding your question, this is certainly something we have discuss, and should be relatively easy to implement, but is not possible now. As we are finishing everything for the manuscript, we are prioritizing the original plan and we don't have the bandwidth to implement it in the short term, but as soon as we finish with the plan we can see this.
I will leave the issue open as a reminder, and let you know if we approach it.
