I had a ton of issues with the transfer window freezing when downloading a large directory of files via SFTP. Essentially, the transfer would be ongoing in the background and the download status (download size, download speeds, ETA,etc.) was still updating; but the GUI window was completely unresponsive to any inputs.
There aren't a ton of resources documenting this issue of the transfer window freezing (seems to happen for a few different reasons for different people).
What fixed my issue was uninstalling the current version of cyberduck then navigating to the AppData/Roaming/Cybderduck/ directory and deleting all the files (they will be re-made upon re-installation). I then reinstalled the same version of the program with the same defaults. This approach was recommended in this post . This post wasn't easily found when doing some basic google searches so I'm just re-posting this fix here for visibility and some SEO.
Again, I'm not sure why this works, but now after starting a transfer I can move around/minimize/close/interact with the GUI/etc., which I wasn't able to do previously.
