Lowercase nucleotides in Vsearch output

In the tabular output from Vsearch, some nucleotides are converted to lowercase under the qrow and trow columns. For example, when aligning the R. gnavus reference sequence (X94967) to GreenGenes reference sequence number 359412, vsearch converts a run of 8 G's to lowercase in the trow column. This makes it seem like the nucleotides don't match, although they do.
