I encountered this error: "sort-bed is required. Please make sure you can call the bioinformatics tools from your current working directoryb. Aborting."
I wonder if you can update dependencies list if it's necessary. Thanks.

sort-bed is available through bedops, so installing that should fix things. We could probably get away with using bedtools sort, but I think it's safer to just add bedops to the dependencies list.
